Why Shopify payouts do not match your books
The mismatch is often real but explainable. Shopify sales reports, processor payouts, accounting entries and bank deposits describe different stages of the same money movement.
Do not force the bank match. First identify whether the difference comes from timing, fees, refunds, taxes, an external processor or an incorrect accounting entry.
Seven common causes
1. You are comparing gross sales with net cash
The payout can subtract processing fees, refunds, disputes and other adjustments before the cash reaches your bank.
2. The reports use different dates
An order date, capture date, refund date, payout date and bank-deposit date can all be different. Compare the same payout batch rather than assuming a calendar day's sales should equal a calendar day's deposit.
3. Some payments were processed outside Shopify Payments
PayPal and other third-party methods may settle separately. Shopify's payout reconciliation report does not include every third-party processor.
4. A refund or chargeback landed later
The original sale may be in one payout while the refund or dispute affects another. That becomes especially visible around month-end.
5. Taxes, shipping or gift cards are mapped incorrectly
The deposit might still match while the profit-and-loss statement or liability accounts remain wrong. Reconciliation needs correct account treatment, not only an equal bank amount.
6. The bank deposit was added as revenue twice
If orders were imported and the net deposit was then categorized as additional sales, revenue and cash will be overstated.
7. The clearing account contains old errors
A current payout can be correct while an earlier duplicate, excluded item or bad mapping leaves a residual balance.
A 15-minute diagnostic
- Choose one completed Shopify payout.
- Open its detailed transaction and adjustment breakdown.
- Confirm the exact payout amount and payout currency.
- Find the corresponding accounting deposit or transfer.
- Find the exact bank deposit.
- Confirm that all included transactions are categorized once.
- Check whether PayPal or another processor settled separately.
- Review the clearing-account balance immediately after the payout.
If the single payout ties out, expand the test to a full week or month. If it does not, the first unexplained line is usually more useful than a large year-to-date difference.
